Since you are arriving from Jordan I would like to suggest entering from the north into Israel at Beit Shean. If you are arriving early enough -- by 1 or 2 you can tour Beit Shean and then continue on to the coast and stay in Akko or Rosh Hanikra and then in the morning on the way to Jerusalem visit Caesarea and Tel Aviv.This can be done by public transportation or by rented car (need to plan A private guided tour to Caesarea and Haifa, covering the main sites of Caesarea, lunch in a Druze Village, and a view of the famed Bahaian Terraced Gardes.
